The Chief is used to dealing with machines. IMO Boomer was telling him that if he treated it/worked on it/nursed it like he would a dog/cat/horse rather than how he would work on a Viper then he would have better results. IMO If you want a dog/cat, or whatever to do something you have to coax it by using a carrot on a stick approach. You have to condition the animal to respond to your commands and in return they shall receive a reward, food or praise. This is because animals cannot be reasoned with, they cannot comprehend the rationale behind the task only that the task if completed satisfactorily will result in a reward. Therefore, if Boomer saw the Raider as anything but a pet she would have used different terminology, such as you have to reason with it, and treat it with respect. I highly doubt she would have suggested that Starbuck treat Leoben like a pet in order to find out his mission.
