I am an American who has not seen any of the episodes, but have read all the reviews. I am a Niner (that means I love Deep Space Nine) and have some ideas on where the show may be going. Ron Moore has always weaved religious belief into shows that I found respectful, honest and really tried to get to the core of faith. Is it possible that Ellen is somehow involved with the invasion of Caprice. I think she is human, but she knows of Beltar and has too much revolving around her for all of them to be coincidence. She kept her presence unknow to the fleet while recieving medical help, could she have been getting help from a cylon. If DS9 is any indicator Ron Moore can keep the mystery going while also telling you things. I think Beltar's connection with the cylons will be uncovered in some way, but will make him look like a victim, his behavior is too weird and he is in too high profile of a position for there not to be some type of revelation. Could Valerii be the real (human) Boomer and she was playing the cylons or is she really a cylon that has more in common with humans. This leads me to my next theory. The attack on Caprice was not a unanomous decision by Cylon, but there is actually in fighting on there search for God and their own origins. Could this lead cylons to defect and help humans, believeing the human search for earth or Kobol is as important cylons as it is to the humans. See I think Ron Moore is working from the idea that there is a fight between good and evil and everyone (cylons and humans) have to figure out what the is while in the middle of the fight. Some humans see the cylons as evil because they destroyed Caprice and that is as deep as they go, but a deeper search will unveil there is more going on beneath the surface which requires soul searching and questions of character and belief to come up with a truth. It is Ron Moore's ability to walk that blurry line which makes him so good, imho.
